The main account on the control panel per site is the site admin, it is here that the main site adminstrator can add mailboxes, run backups, monitor usage, analyse logs, edit the services (e.g. MySql etc) specific to his / her account and many other admin features.

The second type of account is for the users you create to admin there own little area, to see how much space they have availabe and to check there webmail (if available). Users are created when you add a mailbox via the site admin and also get given space for a personal webpage accessible via www.yourdomain.com/~username.
